I disagree, I believe there are 5 - not 4.
Universe/Timeline 1 is the 'main universe' and is from season one.
Universe/Timeline 2 was featured heavily in season 2 and three.
Universe/Timeline 3 is created when Peter creates a bridge between Universes 1 and 2, merging them together at the end of season three and pushing him out of existence.
Universe/Timeline 4 is the one that Peter is thrown into, being the main focus of season 4.
Universe/Timeline 5 is the alternate version of 4. (the universe where Walternate is actually good)
I think we can rule out 3 since it's technically not a new universe, it's just Universe 1 with the second one merged into it.
So it's easier to have them as
Timeline 1 - Universe 1 (Normal Fringe)
Timeline 1 - Universe 2 (Alt Universe)
Timeline 2 - Universe 1 (No Peter)
Timeline 2 - Universe 2 (Alt Universe w/o Peter)
Though the universes in timeline 2 may be a single universe, as each universe usually has a unique intro - Normal one has blue, Alt one has red, but all of season 4 episodes have been amber.
Yeah and when that happened it created a brand new timeline, one without Peter - so it's safe to say in Universe 3, Peter never existed.
There are 6 different intros
One starts red and then goes blue (Both Universes) , Grey (Future) , Orange/Amber (Season 4)
Retro (1985) , Red (alternative) , Blue (Old main Universe) - Easy to google.
Okay so then technically there's still only 4 universes since the Retro scenes count towards our universe.
Though, you could probably discount the future too since I doubt that's going to be making a come back.
I'm unsure as to why you even brought up the intros.

this season has so far been of no importance to the overall story
they're just trying to get back to status quo
It's pretty much been on cancellation watch since Season 2.
I'll be sad to see it go especially considering how much they dropped the ball for this season, I mean it's been almost nothing but standalones.
If it does get renewed, I hope it's a shortened 13 ep season so that they can focus on telling the god damned story.
Please no, I love Fringe.

I've kind of been thinking lately that it isn't an alternate timeline, but that the one he was in was directly modified. Peter was supposed to die originally, but the observer saved him.
Yeah it kinda feels like the new timeline has managed to fade back into the original. Even one of the Observers said Peter was 'back.'

Fuck I've only watched up to episode 8 of this season. From everybody's reactions I can tell that it's gotten amazing?
Yeah, I actually think the fourth series started out weaker than the rest - but it's back on track now and as awesome as Fringe should be.
