I have an idea, fuck them AND DRIVE ACROSS TOWN!! Jk, don't do that.
Just go on through cities, metal gear style, so if soldiers get suspicious, turn to the corner, wait and check if they'll follow you. Once a soldier gets close enough, assassinate him silently. Try to do that across the town.

ask the guards for the quickest way to the C&A HQ.
If they ask why your going to C&A HQ, then say you transporting a prisoner to your personal torture chamber
If ^ doesn't work, get David to say that your an unfinished vitae project, and that he's taking you back to the main facility to finish the project.
If ^ doesn't work, ask Sarah if she can forge a document with orders to take us to HQ, if she can't then do the suggestion below.
If none of the above work, knock them out, don't kill them.
P.S. hows that for planning.
P.P.S. finished reading through whole story yesterday, and its awesome.
