Seth in Street Fighter 4. Mainly the first time you fight him because he's such a bitch but you feel so god damn good when you win.
Mother Brain of Super Metroid.
Ganondorf. Pretty much any one of them.
Mecha Birdo of IWBTG fame.
Tabuu of Super Smash Brothers Brawl. Similar reasons as Seth.
Yami from Okami. 5 phase boss battle of epic proportions.

Anima from Final Fantasy was epic, but by no means the most so.
A lot of the bosses in that game were constructed well in my opinion.

Eh, I'd have to say that it depends on the instrument, because it certainly isn't the worst on drums.

The Final Fantasy 7 Sephiroth final boss. It took forever, and fucking had one of the most coolest magic attacks ever. Super Nova That shit was cool.

Maybe he wasn't of the hardest, but he sure as hell isn't easy to forget (and if Capcom didn't make Wesker piss easy I'd be posting him instead, damnit Capcom).
Crimson King (Otogi 1 and 2)
Anyone who has played Otogi will never forget this guy, not to mention that his fights are some of the most intense and stylish (especially in the second one, over the river at night) I have ever seen (then again all boss battles in Otogi were awesome). And he's not dead yet.

Tearing off Icarus' wings mid flight was pretty bad ass as well.

Complete with scary music, a sad death, and an exciting escape.
